We just purchased an nx200t for my wife, we have a baby on the way and I was wondering if it's a good idea to use a scotch guard or waterproofing product on the seats or will it harm the leather (vinyl?).
Or is there something else I should use to help protect the seats and make it a little easier to clean up the inevitable messes?

There are a number of different leather coatings (not cleaners or conditioners, don't get confused) that, once applied, make the leather less prone to staining and also make cleaning of the leather an easier task.
Carpro, Gyeon, and a number of other companies offer these coatings.
Check Detailed Image, Autogeek, or Detailersdomain
It's always a good idea to clean any fresh spills immediately regardless of whether you coat the material or not.
Also, keep in mind, all modern leathers are technically "coated" from the factory in the sense that they won't absorb liquids like true raw leather.
