You have to remove the rear seat and the c-pillar panels, then the entire rear tray slides out. Then you would have access to the screws to remove the sub. They were probably just lazy. When I replaced my factory sub, I used the same location but I made a sub ring, so I could just remove the sub from the trunk.

Although I was originally quoted 2-3 weeks, its already been about 9 weeks due to them not coming back properly. Aparently this contours of the pieces are tricky and silver carbon is a lot harder to work with than the typical black. I sure hope this time they get it right.
