Go with the new RX. I recently reviewed an new MDX and, while it was not a bad vehicle and had some good features, it did not particularly impress me. I was actually more impressed with the new, less-expensive RDX......it handled better, and, at least to the seat of my pants, the RDX's turbo 4 (a first for Acura) trounced the MDX's larger V6.
Hard to beat the RX, though, as an all-weather luxury daily driver. Past versions of it have clearly had a smoother ride and better noise isolation than the MDX, though the new RX, like other new Lexus products, may (don't know yet?) go to stiffer suspension and lower-profile tires.....that, of course, will hurt ride comfort.
Past RX models have also had better-quality interiors than the MDX.

My mother drives an MDX. She loves it. The stance is very wide, which makes the car feel extremely grounded. This is my mother's favorite feature of the car short of the enormously wide and comfortable seats.
If I were considering the MDX vs. the RX, I would favor the MDX if I liked a larger vehicle or needed a larger vehicle. Both are stone cold reliable and have plenty of power for any conventional driving situation. The RX is quieter and more comfortable. The MDX is more stable and more rugged.
Comparing the MDX to the RX is a chocolate-vanilla decision as they are totally different animals. On the other hand, comparing the RDX to the RX is apples to apples, which would require more extensive analysis.

I'd go with the MDX, hands down. The current RX design is really starting to show its age, IMO, in every regard except its motor, which is a recent addition.
Neither would be a bad choice, but I think the MDX would definitely be the better choice.
Granted if I didn't HAVE to buy something now, I might wait to see what the RX was going to be like...
