Your ganna wanna replace the factory head unit too. If you want the best sound, do what u said.... replace all speaker and wire into a new amp. The very front 2 speakers can go right into your new headunit.. and the rest into the new amp. Then for your sub youll need another AMP. Just make sure you dont get an amp that puts out too much, that'll eventually blow your sub. Ive done all that, and have never heard another system sound even close. Theres a 10' P2 inside mine and it give out more than enough bass. 12 is just reall deep, more ear damaging. I have Directed AMP's all around which are some of the best. How well your AMP's and speakers match really make the quality of sound.
My speakers are 3 ways polks in front, 4 way kenwood in back. All to a sony HU

I dont think you can hook amps to the stock radio. 1. Using the stock amp, you can convert some of the speaker wires to RCA but thats not what you want. 2. The wiring adapter that you can get only converts the stock amp to RCAs. So you have no way of getting the audio to the radio. Even if you could, the pre-outs will be very low (>2v). You would need a line driver to boost the voltage on the rca's so you dont have to have the gains on the amp ALL the way up. I have the AudioControl Four.1 with a line driver built in to it and its awesome, especially with my 4v Eclipse radio.
