Yes they do make harnesses and dash kits for es300s... but you have to look real hard for them. I found my (full) kit on ebay for $20. Yes there's an amp under the passenger seat. I don't think you need to bypass it if you are adding amp to subs, but amps to speakers, or new head unit then yes.

Yes i am installing an aftermarket headunit too. Does this mean i can no longer use the stock amp? The amp to the subs is only 1 channel and low watts so i dont wanna use them for the door speaks.

I think you should be able to, but I would take it somewhere to get installed...probably cost 50-70 bucks tops at a reputable place.
I dont like decks that much anymore, here where I live they see a deck they want to see whats in the trunk as well, so greatly increases your car getting broken into, so i just keep it oem.
subs and amps shouldnt be a problem, if you get a headunit, I would run rca's to the back for the amp, probably get better sound that way, even without a deck you can still have amps and a sub, they tap into factory wiring. I guess our cars are pretty easy because of the factory sub.
But im sure they would be able to hook up a deck, i had an alpine fold out deck put into my bimmer, and that had OEM Harmon Kardon radio, sounded even better too, afterwards...the facotry speakers seemed to have woken up in a way, i got more bass response, and the tweeters became more obvious
but yea I ran into the same problem later when I wanted to put another HU into it, I could only get it to go like halfway in, thats when I said F^*k it, and took it back so that they could drop it in, also you have the piece in mind that if they damage anything like console, or anything oem that the place will fix it.

Yes it will be easer to bypass the amp your best bet is to get a 6 channel amp hooked up via the aux out on the deck.

I got an aftermarket head unit put in my 93 and they had to bypass the amp to get it to work. If you go to www.installer.com the have dash kits and amp bypass harness for just about every vechicle(thats where I purchased my stuff). I hope this helps you out.

Yea they will if you don't get another amp unless you have a really good deck and even then the bass will overpower everything else. Your best bet is to go with a 4 or even better a 6 channel amp for your speakers hooked up to your HU via rca audio (red and white) to the 4/6 channel amp. Now if your deck has a sub hook up as well use that if not get an amp with rca audio out for your sub amp
