That's going to happen with both the intake and S/C. I know guys with Solaras who run the CP-E intake and the Supercharger and they also get these codes on occasion.
I have a ram air system on my RX300 that takes air from the lower part of the bumper. I have even tried removing the lower air intake form there and taking air normally, but even the upper part of my modified intake in my engine bay still will pop off a P0171 lean error...and now I am at sea level in Florida. When I was a high altitude in Mexico City, I actually enjoyed getting the P0171 because of the difficulties with air pressure and oxygen levels at 7,000 to 8,000 feet elevation, not to mention polluted air. My RX used to crawl up hills there.
What I'd do is keep handy in your car a little Actron scanner like this one just to help clear the codes.

The computer can correct itself usually after about 3 start-ups and the CEL will turn off. Seen it myself a few times before I got the code reader. Before, I'd just pull the EFI fuse in the engine compartment for a few seconds and then be on my way.

Yes I have a Scangauge II in the car, so it's pretty quick to read/reset the code.

The key is to see if in the codes that you get not just the P0171 but also the P0171 PD or pending. That is a sign it is really just a lean issue, especially if you get no other codes. Getting a P0171 without a pending code (which occurs before a regular P0171 comes up) means something else is amiss. I had this happen in December after letting my RX sit while doing transmission work and it turned out the MAF was the issue, so I changed it out and no issues.

MAF should be good, but I'll check it out again.

I was fortunate enough to source/find a complete TRD supercharger kit for the 1MZ-FE Camry/Solara.
Install went really smooth, and I will have a full compliment of engine bay pics in a day or so. For some reason my hood strut support decided to brake after I finished. /doh
I do have some teaser vids that I just snapped 30 min ago, they are a rolling 1st gear, then 2nd gear pull.

Power application is really smooth, I do have the TRD EBC installed (cut boost between shifts, and no low RPM 1st gear boost) Running on the stock pulley. No boost gauge yet, but should be pushing around ~4psi. Top end feels GREAT! Definitely makes me think that a 5spd swap is the next logical step.
