im not trying to turn it into a super car or anything lol . . . I already got new tires for it. I just want to know what part should I replace with the OEM to make it run better?

The muffler is very restrictive in this vehicle and opening that up is going to help.
An intake won't do dink unless you have it hooked up by some kind of ram air system or at the very least are drawing air from a cooler part of the vehicle. I've got a kind of hybrid system in my RX300 (similar 1MZFE engine to the ES300), but I'd have to structure the ram air very different at sea level versus the thin air as opposed to when I was in Mexico City. I have an idea on the drawing board I hope to work on soon.
What I've found with this motor is that I've had a lot of different things to get the power I wanted.
Even before I started playing around with performance I did what was suggested, improve the basic maintenance items, fluids, brakes, tires and it wasn't until about 2 years or so after I owned the vehicle did I really start to tinker with performance and only then because living at 7000 to 8000 feet elevation was getting to me with lagging performance.

It will always run very well on oem stuff. Aftermarket equipment is always a shot in the dark - some brands are excellent, some are absolute crap. Can you define what you mean by "Better?" Smoother? More efficient? More Horsepower?

OEM parts are great for being pretty efficient and smooth. Most aftermarket parts are designed to increase noise or performance.
I'd say go through the engine and look for any cracked or aged hoses, and replace them. Besides that, look at wear on engine mounts, and suspension components (tie tod ends, tires, etc).
