Window issue

I've read other posts on this site about window problems that seem to be related to software, switches, etc. this SEEMS different; it seems to be a physical issue.
I replaced the rubber channel on the drivers window of an 2002 ES300. (window had been sticking, and pulled/ripped the corner and down the side aligned with the door jamb.) after replacing, window was flawless for awhile, then began to stick when the down button was depressed. door seemed to bulge a little bit and window hung up about 1/2 way down. I took the door apart and lubed channel, removed glass to see if it was anything physical causing the problem, but it all worked perfectly! scissors operate smoothly, glass slides smoothly up/down channel, etc. beautiful!
I put the entire door back together it still works; Success!!!
I get in the car, close the door and drive out of the driveway, stopping to open the mailbox, and the window only goes 1/2 way down!!
I repeat the stupid door disassembly routine another one or two times, until further diagnosis reveals that if the door is open, the window works perfectly. when it is closed it comes 1/2 way down. sometimes it works correctly, most times not.
with the door closed, the window goes down 1/2 way. if I pop the handle, it releases the 'obstruction', bulge disappears, window drops about 1/8 inch and now the window goes all the way down. I cannot find any place where the locking mechanism comes in contact with the window/channel, anything physically blocking the process, so I am stumped.
finally, after the last disassemble /assemble, using the one touch up on the power window button, the window goes all the way up, and comes 1/2 way down. (this is the majority of the posts I'd seen on the forum.)
anyone have any suggestions experience? I feel like I'm taking crazy pills here! (Zoolander)
