Engine swap questions. Please help.

Okay I'm new here so bear with me. The engine in my 1998 lexus es300 threw a rod and had a couple of other issues with the engine automatic shut off....... while doing 65mph down the high way -.-
Anyway long story short we are doing an engine swap. We have a 1995 es300 engine we are going to swap in and we just want to make sure that it is compatible with the 1998 es300. My questions are, since the 1998 engine had the automatic shut off, will this new engine have issues with the security system in the car? As soon as we get it in it's not going to lock up on us will it?
Also, I understand that the 1995 engine has 188 hp as the 1998 had between 200-210. What can I do to improve horsepower and gas mileage? A cold air intake is a must, but is there a chip out there that wouldnt hurt the new engine that would help anything?
Another question unrelated to the engine swap is, I have no bass anymore and I believe it has something to do with the stock amp. The amp is under the glove compartment below the cd changer, or so I've been told. I took everything off and got to where the amp is suppose to be, and I don't know which little metal looking box is the amp. There are 3 boxes side by side and I'm not sure what is what. I can post a picture of what I see when I remove the glove box lid as soon as I get my car back from the mechanic.

You are most likely going to have to swap the intake manifold, plenum, exhaust manifolds, the entire wiring harness, and a whole bunch of other stuff onto the replacement motor.

First of all, thank you for answering.
The mechanic doing the swap said it all looked good, but of course he hadnt dropped the original motor yet. The new engine came with the wiring harness fully intact. What your saying is we are going to have to take all of these things from the original motor and put them on the replacement? Or are we going to end up needing to order all of these seperately to satisfy the new motor?

I would think the mechanic doing the swap would be aware of the issues before he starts the job. AFAIK (not 100% on this) the engine block and heads are the same on the ES300 from 1994-1998, but the electrical, power steering pump and a whole bunch of other components are not. So that stuff has to be removed from your original engine and put onto the donor engine.
