My old Bonneville's sun/moon roof made this sound.
It was sand and grit that is stuck in the white grease that coats the track and sliding mechanism. WD40 works for a very short while.
I sprayed everything with WD40 (primarly used as a solvent not a lubricant) then I had to actually use long one ended Q-Tips to clear the dissolved grease with grit from the track. I get the Q-Tips at work, but never saw them in autoparts stores. PM me and I will send you a pack if you want to try them.
Once the track is clean, a spray silicone seemed to lubricate well.
I didn't like the brand called Tri-Flow...it seemed to pick up to much grit from the air and road here in Boston. I love the sunroof open, so I would get alot of dirt from March to November.
I recent heard that AmorAll protectant works well on squeaks and creaks. Haven't tried it yet. It doesn't run off as fast as WD40.

the sunroof on my 95 cracks when its closed and i go over bumps on the highway. it is audible if the cover is open. there was a tsb for it i think. my moonroof has felt and velcro taped or glued all around the opening to remedy this, but it still does it. i guess what you are saying is different but i just felt like sharing. i kinda like my cracking moonroof. its cute and distinct to my car.
