I have found multiple videos on how to swap out the subwoofer in my 2003 ES 300 (not Mark Levinson) but none of them show a setup like mine.

has anyone done this?

This is a pretty complicated setup that requires taking the entire rear seat and the panel out to remove the subwoofer. Pretty annoying, but at least it's not required all that often..
