My uneducated guess would be that it might be around the (upper?) rear wheel well area; I offer that because I hear a plastic-sounding "click" noise emanating from that area whenever I close either left-side door. No click noise if the trunk door is open but I've more or less eliminated the trunk as a possible culprit since the noise is definitely coming from the rear wheel well area.
I know it's not the same as the rattle you're getting but since you said that the noise seems to be coming from the behind the rear seat on the driver's side, it's not entirely unlikely that the source of the rattle in your case might be the same as mine.

Just an update on my car. I now have 1400 miles and the rattle in the rear of the car is back! The rattle in the front passenger dash/door has gotten worse. Also the highway vibration/poor ride/tracking has gotten worse. I have contacted Lexus Customer Service and they are sending me back to the dealer. I imagine it will take another 10 days for them to try to figure this out again. We'll see what happens from here.

They diagnosed my rattle to be coming from the headliner, where it meets the rear windshield. I'm getting it back today, they have had it since yesterday morning. See how I make out. I'm enjoying driving the IS250 AWD but it definitely reinforces my descision to go with the ES

I've been driving an IS250 AWD loaner for the past two days. The fuel economy is horrendous and the road noise from the tires is very aggravating. I was considering this along with the ES when I bought and this reinforces my decision. The car has no low-end power and takes forever to get to cruising speed...

Damn, looks like I got caught contradicting myself.
To clarify, for driving experience alone it's fun to drive new cars. But from a buyer's perspective, no way would I go for the IS.

Alot of the cold engine noise is from your direct fuel injection, quite different from your port fuel injectors, these spray directly into the cylinders at 10x the pressure of port injectors. There are no internal engine issues. As far as the rear package shelf rattle, my shop has fixed a few cars after pinning the rattle down to the torsion rods that help support the trunk lid when opened. We have submitted this to Lexus as part of a product review. We hope they will be developing a TSB to help everyone else.
