Clunking noise when shifting into Reverse
HI, i have a Lexus es 350 2011 with 96k miles and i can feel this clunking noise when going into neutral from reverse, but not so much in drive, also the car shifts fine but i can feel 1st and 2nd gears a little. The clunking noise only happens if i shift slowly from reverse to neutral, but its virtually unnoticeable when shifting fast all the they way from park to drive.

2 possibilities are most likely.
First, you may have bad engine and or transmission mounts that allow you to feel the engine move as you shift into or from reverse. Any repair shop can evaluate your motor & transmission mounts.
Second, if you have never had your transmission fluid changed, consider getting a transmission fluid exchange or a few drain and fills. They will usually improve shift quality. There are endless threads here about this subject. Some dealers and shops will do it and others will say never do it as the transmission is sealed. Look in your owners manual and it states under severe conditions to change the transmission fluid at 60,000 miles. I have done it on a 2013 Sienna with 90,000 miles and it shifted much better afterwards. The Sienna has the same transmission as the ES.

Much simpler, less costly and what you would check first: universal joint in one of the connected parts of you drive shaft. Most likely. These SHOULD go before the engine if you're caring for it.

I bet it's your front engine mount.
