Are the problem keys after market or original ones? Just curious.

Are you carrying another remote key fob from another vehicle, Lexus or other brand?
Interference between fobs may confuse the receiver and trigger the warnings.
After the tsunami in 2011 Lexus changed/added fob suppliers and when the new type
began arriving (appeared identical) we noticed some interference issues. A common
dealership technique when moving a row of cars is to just toss all the key fobs in a box
and approach each car, open it and lean in with the box to start. Ignore the chimes and
keep moving with the box. When one of the seemingly identical keys was present in
the collection it would create No Key Detected warnings. This condition has not continued
after the 2011/2012 model years but perhaps there are culprits causing this now.

How about trying to clean the key board to get rid of "KEY IS NOT DETECTED" warning sign?

I Googled " 2008 Lexus ES350 KEY IS NOT DETECTED" and found a lot of links from Club Lexus and Lexus Owners Club.

Still no answer
The most annoying time this happens is if someone opens the passenger door with the engine running. I get the flashing warning triangle and the Key Not Detected message. It will not go away until I hold the key near the dash. Then, it goes out and all is normal.
I have recently bought a full service manual set and am looking for answers but nothing yet. This can’t be a unique problem for me. Anyone?

Have you tried contacting the dealer for troubleshooting? It sounds like the issue is continuous and easily reproduced, so it should be easy for them to test. At this point you've tried DIY methods to try to remedy the situation (replacing the remote the battery). It may be time for a professional Toyota/Lexus tech with years of experience.

Not a fan of the Stealership
I have thought of that but I’m loath to go to them for repair. I did ask them to change the way my door locks work. I wanted them to lock on speed and not when shifting into drive. They tried but failed. I bought the Carista OBD2 dongle and APP and did it myself.
Perhaps I’ll try but I don’t want to pay them for this.
