How do you remove it without anybody knowing it was there. Don't you have to attach something to the back of the back seats or the floor of the trunk? Pardon my ignorance, but I'm just trying to figure out how it is done.

Not really. It's up to the installer on where the equipment is located and how it's secured to the car. But most people do mount there amp on the rear of the back seat so it doesn't get in the way.

I guess I should post an update. There's no way to tap off the factory amp for the remote wire to an aftermarket amp. I tested every connection, the only ones that had the proper voltage were always on, even when the car was off. I ended up running the remote wire up to the fuse box under the steering wheel.
I ended up mounting the amp and LC2i on top of the hybrid battery pack. The passenger side has enough room to fit both and still secure the access panel.

Looks good, MrLexEd88. Mine looks just as clean. Hid all the wires as well. I may post some pics. I'm thinking about going the single 15" sub route myself. Either tha or getting a smaller box. I currently have 2 12" subs in a ported box. Takes up all my trunk space. But it sounds GOOD tho

I'm still trying to figure out to get to the stock sub myself without breaking anything. My guess is the backseat needs to come out partially. To get the back seat out, pull on the bottom part up and slide it towards the front seats, then you'll have access to about (4)12mm bolts. Slide up and away the sub compartment should be exposed. The rest you'll have to figure out yourself since I have yet to remove the top sub cover.

I would advise against replacing the stock sub. Free-air subs can't take a lot of power so they can't really get loud. They only way to get a lot of output out of a rear deck sub is to make your trunk air tight so that it acts as an enclosure and re-enforce the rear deck.
