It's great the rebate is continuing but will they still honor it if you don't finance with them

In fact you cannot finance it with them to get the rebate from what I've seen...

Really that's interesting I plan to finance with my credit union like I always do but I noticed car dealerships get annoyed with that when I've purchased cars in the past. They don't seem to like it at all

They make profit off of you doing the financing with them. Sometimes though the rebates and a promotional rate are an either/or thing.

Edmunds says for the $3000 rebate:

Bank of America lists an interest rate under 3% right now. Doing a quick calculation, over 60 months, taking Lexus financial's 0.9% interest rate would only save about $1000 compared to an interest rate of 3%. So, its better to take the $3000 dealer incentive I assume?

You don't have to keep the Toyota loan for the 5yrs.
You only have to make 6 payments, then:
You can either pay it off
Or
Refi, my dealer has been doing Regis at under 2% (used car rates)

looking at edmunds, it does say that the military cash incentive must be financed through Lexus/Toyota Financial, but it does not specify that about the $3000 cash? below is from Edmunds:

drive out price came to be about $38,800
