I finally took my car in today and had the Lexus dealership fix the noise in my headliner. It took them a few hours of work, which was covered under warranty (my car has 15k miles). They said that the sunroof housing was shifting when going over uneven surfaces. They removed the headliner, repositioned the sunroof housing assembly, and secured it.
My car is quiet once again.

I don't own a ES but I do own a 2014 Toyota Avalon. According to my research, the Avalon and ES share the same chassis and are practically the same car with different branding (was deciding between these two but price tag of the ES was deciding factor) . I had a very similar popping noise when going over uneven driveways or bumps from the sunroof area. I took it in and they fixed it under warranty, but there are some parts of the headliner I feel like they did not put back on properly. There is some rattling when it my car bakes out in the sun at certain music frequencies. It wasn't the sunroof, they said it was actually the body flexing. Not sure what they did but there is a TSB on it from Toyota. I'm surprised there isn't one from Lexus. I would say make sure they have a mechanic has done this job before so they know how to properly remove/install headliner. I'm pretty sure this is the same exact issue in the ES. Hope this helps.
