Is there a specific way on how you present this / bring it up to them? I found a TSB about the rear speakers amplifier and they said there's no recall on it so they can't do anything about it.

The service tech/dept. will need to assess whether your claim is indeed what the TSB references. How they make that assessment for this type of issue seems like it would be a more subjective analysis/diagnosis. Unless they have a diagnostic tool to make that determination, it's likely going to be based on their judgment.
This repair is covered under the Lexus Basic Warranty. This warranty is in effect for 48 months or 50,000 miles, whichever occurs first, from the vehicle’s in-service date. Warranty application is limited to the occurrence of the specified condition described in this bulletin.
I would recommend speaking to the service manager or higher. If your vehicle is impacted as described in the TSB, then the dealer would need to repair the issue under warranty. I would have the TSB available or printed in full when contacting the service manager and when visiting the dealer. Then explain you want your vehicle assessed for this specific TSB. It should be treated like any other service visit so they shouldn't deny you. If you get pushback go higher.
I had a Camry with a faulty visor and just happened to find out there was a TSB for this specific defect. It was an obscure defect/issue so the service advisor questioned the warranty claim at first until I presented them with the TSB. The defect was more straightforward to diagnose than the TSB issue you are facing. It still had to be inspected by a service tech. before they would determine it was covered under the TSB and therefore covered under warranty.

Technical Service Bulletins (TSBs)
Recalls should not be confused with technical service bulletins (TSBs) which are issued by the manufacturer for less serious problems that affect the normal operation of the vehicle. Sometimes called "secret warranties," TSBs cover known problems and provide repair instructions for service technicians and accordingly are distributed to all of the manufacturer's dealerships.
Unlike recall-related repairs, which are performed on a no-questions-asked basis, TSB repairs are made only to resolve problems that can be verified by dealer service technicians. And generally, these repairs will be free of charge only if the vehicle is still under warranty.

How peculiar that it's specific to only one door. Wonder if there was a run of one specific part that was out of spec or something? If replacement of the glass fixes the problem, that suggests the suspect part would be the glass itself, not the seals around it.

I've never heard any wind noises in the back. Wonder if one could just stuff some foam back there or just straighten the seal. Seems like the entire 1/4 glass assembly is replaced just due to a wavy seal? Seems wasteful.
