I want to keep the comfort of my stock GS 300 but with a bigger wheel 18's or 19's. Need to know how I can have both "Stock" comfortable ride bigger wheel? Would I need to upgrade suspesion as well? What would be the best tire size and choice brand? Is there that much differnce in look between the two wheel sizes?

I think the consensus here is to go with the staggered 19's w/h the fat setup, which according to most will get you the closest to a stock ride (in addition to some a good set of coilovers or lowering springs).
