I removed the spoiler on my '98 GS400 this summer.
Here are some more answers to some of your questions:
There are five holes, four are maybe 1/4" and one (wire harness holes) is maybe 5/8" IIRC. There is indeed double-sided tape between the spoiler and the decklid, be prepared to yank carefully. I pulled mine on a hot day, so maybe that helped...
I had a third brake light in the spoiler, so my rear deck was empty -- I had to buy an interior third brake light from a junkyard. To install the third brake light you basically measure the tabs on the 3rd brake light and cut holes in the deck board so it fits. As far as hole covering, for right now I have some identically-matching vinyl graphic material covering the holes. In spring it'll be finished by either a body shop or by the trunklid-upside-down-pour-JB Weld-into-the-holes trick (on another thread).
