Navigation not working properly, any ideas?

My dad was driving the car one day, and he said he noticed some smoke or something. I didn't proceed to ask him further as the problem seemed to have gone away. Now the navigation is not working.
Every menu on the screen works and everything. It's just that when the car moves, the icon on the screen is not moving. Therefore it renders the navigation useless.

Where did he see smoke?
Everything about the navigation works from the unit itself which is located in the trunk.
You might want to use the diagnostics screen to check if the nav unit is receiving/processing any GPS signal. With the car off, put the key in the ignition, turn to ON, hold the climate and Auto buttons and turn the parking lights on and off 3-4 times.
The diagnostics screen should appear. Look around in there.

While I'm in there, it seems like the speed sensor is not getting any pulse. It remains at 0 or 1 even if I'm doing 90 mph.
Any advice? I took it to several Lexus dealerships, and this was even when my warranty was still good. They refused to fix it, and said it'd cost around $6000 to fix. I guess they were planning on changing out for a new navi system.

OK I just looked at the pdf and deciferred (sp) the GPS codes. Since the date is correct, I take it I'm still getting GPS signal.
Now as to the speed pulse thing, how would I fix that? I take it it's not the vehicle speed sensor as the speedo and odo still works fine.

Did you drive around when looking at the speed signal screen? Did the numbers change?
I'd take a guess then that the signal isn't reaching the nav unit in the trunk.
Go to page DI-1028 (page 5 in that PDF) and take a picture of the text results from System Check. Post the picture here and PM me when you do (I don't check the forums that often).

It basically renders the navigation useless since you have to "Please proceeded to the highlighted route to begin navigation".

Look at page DI-1040 (page 3 in the PDF).
The speed signal is pin 12 on N2 and the ground for the speed signal is pin 8 on the same connector. You'll need to check both of those wires for problems (kinks, broken, shorted, etc.).
Pin 12 should be a Violet colored wire with a white stripe.
Pin 8 shound be White with a black stripe.
