Which would you do? 6 speed or rebuilt motor
Here is my dilema. I can either go purchase the MVP 6 speed swap kit or build up the motor. I know that somewhere down the line I will probably need/want to do both.

I'd lean towards the 6 speed conversion because the parts may only be around for a limited time. If they stop producing the adapter then you will not have the option of converting to 6 speed so at least purchase the clutch and adapter while you can.

Great point. Wouldn't you rather know that the parts that you're going to buy in the future (built motor) will still be around? Also, What if you build the motor, put it in, and blow the auto tranny? I'd rather have the tranny first personally.

I'd probably build the bottom end.
I have a friend with a '95 Supra SE with a TT swap and the original equipment SE automatic (he couldn't find a Supra Turbo for reasonable $ so he bought the NA car and swapped the engine). He's changed the intercooler, downpipe, exhaust, and a few things and the car is making 379 at the wheels on the stock engine.
I like how the turbos perform with the automatic- they stay spooled during shifts. A few years ago, a friend of mine had a 300ZX TT with Basic Power Upgrades; made 300 at the wheels. I also loved how that car went in a straight line with the automatic. Easy- just point & shoot.
Aren't the really fast Supra guys mostly running automatics and Powerglides?

The fastest Supras do run automatics, but those are generally not street driven cars and if they are they are not very "street friendly". The TH400 conversion is a 3 speed so you can imagine the loss in daily driveability. There are many 6 speed supras in the 9s and 8s and those are still very streetable. In my opinion autos are for dedicated drag racing whereas the 6 speed can be for an all around street/race car.
