I did a search and was not able to find the exact answer to my question. So my question is, what aftermarket navigations can be installed in the GS430 (2001-2003) models? Can the factory radio be removed to install an after market navigation? I assume that nothing really changed in these model years interior wise.

IMHO, If you have the factory radio without factory NAV, and if you want a more OEM look, then you probably get a double DIN installation kit from carson toyota (about USD45). and a double DIN nav system.
Of course, you can get a single DIN nav and do just fine, but it wont have OEM look...
I replaced my factory radio with Eclipse AVN5510 (double DIN) a few days ago and love it

are aftermarket navigation units plug in play in the sense that you can retain all functions of the current sound system? I remember hearing something about not being able to use the stock subs if you install an aftermarket nav.

Some things you will lose unless you make them compatible. You cant buy a Eclipse Navi Unit and expect it to work with a pioneer CD changer. Brands make their products to work with eachother, so if you're going to use different brands you have to be able to bridge them together.

I just bypassed the stock Amp, and I am not using my stock CD changer, or stock sub either.
IIRC, someone replaced the stock HU and retained the stock Amp/Sub.. I think it can be done but its not easy.

I see, i'm not a big audio guru so I was just trying to get a feel for ho easy it is. I'm looking to purchase a GS400 pretty soon but the one i'm looking at doesn't have nav so i was trying to figure out if it's even worth installing an aftermarket one and how difficult it may be.
Stock Amp, CD Changer, and Head Unit are tightly coupled. If you look at the wiring diagram, Stock HU has some non-RCA audio out to Stock Amp. This means replacing Stock HU with aftermarket Nav (presuming Nav comes with HU) is not plug-and-play.
