For a commuter car, in this order:
1. Prius- it is a mid-size car. Just look at the legrooms inside. Comfort? softer than my SC and soaks bumps pretty well. Economy? it's the best out there. I have one and absolutely love it.
2. Camry Hybrid- better creature comfort.

5 series, end of model life, no good.
3 series, too small for long distance commuter, no good.
G35/G37, same reason as 3 series, plus too rough of a ride, no good.
Accord, very ugly IMHO but otherwise not bad. But going from GS350 to Accord?!
LS460, I think this is the ideal car but might be over the top for a "beater car."
Audi A6, very nice car. Maybe give it a shot?
Ford F150 truck, I want a truck too and it'd be a good choice. This or Silverados or Tundras.

If it's a long distance commute car,
i'd be tempted to go for the LS but I wouldn't want to put that many miles on it. Since you're considering the LS, that means you can get 2 cheaper cars for the LS money. Get an Accord or Camry for the work commute then get the 08 GS350 or M35/45.

Looked at a few cars yesterday:
A6 - 6cyl Quattro - man what a POS! Drives nice but nothing spectacular and man oh man is it a gutless wonder compared to the GS350.
Cayenne S - absolutely beautiful with the 21" wheels and blacked out trim but once again nothing spectacular. Kind of lukewarm on this one.
E350 - really LOVE the looks of this car with the sport wheels etc. Saw a nice flint gray with black interior that looked NOICE!!!! (not a typo) Good ride, not as powerful as the GS but the tech package left me wanting more. I think I will really miss the ML and touchscreen system. Lukewarm on this one as well.
LS460L - Dealership only had a LS460L in obsidian with the touring package. The wheels looked a lot like the GS wheels but for $80k, it was definitely tipping the scales towards WAAAAAAAAAY too much money for a beater high mileage car. I may try to locate a LS460 (not the L) with nav/ML only and none of that parking nonsense. This car is a so far.
550i - Did not drive it, I had a feeling this car would be the one because I loved the way my 745Li drove. More power, lighter more nimble package.... dangerous territory for me. The price was a little too high and the car looks better than when it was first launched but still a little wierd. Kind of a half only because I don't think I want one and because Jason sold his to get his GS450h so the GS must be better.
Round 2 = Toyota Tundra, Honda Accord, Ford F150, Cadillac STS (do they still make it?), Chevy Tahoe (can't go wrong with a big black Tahoe and 22"s).... don't know what else there is to look at.

I had considered making that very move a few months ago because my wife suggested it when we were shopping for an S550. Problem is the huge depreciation hit with those cars esp with high mileage. $145k buy-in and 2 years 50k miles later it would be worth probably half that if I was lucky. I decided to keep the GS.

The E350 and BMW 550 are starting to look dated. The E looks like 7/8th of a car and needs a beefier exterior. BMW 5 series is going to be updated next year and the interior is stark. Both these cars are going to be much better very soon- you will see.
I would buy a LS 460 when they add a sport package with beefier suspension and 19" or 20" wheels. The regular LS 460 just isn't sporty enough. Lexus could add a factory body kit, 20" wheels and beefy suspension to attract German buyers. This sport package ($6,000 option) would be real nice for the base LS 460.

Uhmmm whatever...Loaded T4r with Nav / air susp will msrp at 46K and invoice at 41....GX comparably equipped can be bought for about 46....so 15K is not apples to apples.....The GX is nicer and holds its value better than t4r if I am not wrong
