imo, id go with the 08+ as 1 you'll get the newer gen nav (06 is gen 4 and 07-09 is gen 5) plus if you get an 08+ you'll get the aux input.

Dunno if this is common knowledge, but I found out recently that the GS300 had a mid year production change to the engine. The change was to stiffer valve springs in order to 'chop' off any carbon forming on the valve seats. The dealer ran my VIN and told me that my car had the revised valve springs and that there are fewer problems with the revision.
It makes sense to me as I see VERY little oil consumption (not even a half quart over 5k miles). I drive a lot though; almost 20k miles just in the last year and am now at 98k miles.
Even though a refreshed engine sounds nice, it looks like I may not see it anytime soon.
Figured I'd share.

If your a big guy like me then i would stay with the LS. GS is nice but its kinda small on the inside. I have a 06 GS 300, its been very reliable. I heard the IS were good but stay away from the IS 250 due to the carbon build up issue. If you go with IS then go with IS 350 and if you go with GS then go with 07GS 350 and up.
