issue with rear right power window

Hi Folks,
Looks like I am finding one little annoying thing after another in my 2015 GS350AWD but so far with the help of forum have fixed most issue (except I botched my clock on center dash).
The right rear door window glass was making some sound at times so I thought to open up the door panel and inspect. Found that some of the rail screws were loose where bottom of window glass gets mounted. After packing everything back together where I made the first mistake of connecting green cable in door lock in wrong place by swapping with other cable. After realizing issue with door locks, I opened panel partially and placed green and silver cable ends in proper place. Now door locks are working as designed.
But a new issue has surfaced with window operation. If I use window switch in the right rear door itself, it works properly to bring window down or up. But when I use the master switch panel at driver door to operate rear window then it goes down fine (when fully closed) but when I try to close it, it partially closes and the again returns to all the way down position. It does this couple of times and then finally it comes all the way up in closed window position.
Not sure if anyone noticed this in their cars and I couldn't search the forum to find similar problem. I doubt if my mistake in swapping door lock/latch cables might have caused this. Prior to my opening of that door panel to fix loose screws, window used to work fine except at times it used to make some weird sound as if glass wasn't aligned.

I wonder if you tightening the screws somehow tweaked the glass enough to have it engage the antijam feature.
There seems to be an initialization that is supposed to be done anytime window work is done. It must be a similar thing to what happens when you disconnect the battery and it has to relearn what "closed" means.
To your point, I'm not sure why each switch behaves differently. Does the master switch behave the same using the auto up and the manual up function?

@bayareaemt - Did you try to initialize it?
Try this process:
1-Hold the power window switch in the one-touch closing position. Continue holding the switch for a further 6 seconds after the window has closed.
2-Hold the power window switch in the one-touch opening position. Continue holding the switch for a further 2 seconds after the window has opened completely.
3-Hold the power window switch in the one-touch closing position once again. Continue holding the switch for a further 2 seconds after the window has closed.
Try this process:

2-Hold the power window switch in the one-touch opening position. Continue holding the switch for a further 2 seconds after the window has opened completely.

Funny, I had to do this same procedure with my Genie garage door opener yesterday. It had lost track of the door position and needed to re-learn where the up and down stopping points where.
