My GS350 Fsport lease will be up in 2 months. I sold the OEM wheels and will be turning it in with 20's and it has Super downs on it currently but I kept the stock springs. What should I expect? Should I put the stock springs back on?

I think Sevn86 is correct. You may also look into a pre-return inspection. BMW has them and I used this process on a lease return about two months ago. I did NOT have modded wheels/springs, but it was nice to have the pre-return inspection done to ensure no "surprises".
Hey, a quick Google search uncovered this:
Should you elect to return your vehicle at lease-end, you may be financially responsible for damage exceeding normal wear and use.
To help you avoid surprises, Lexus Financial Services offers a complimentary pre-inspection service allowing our customers to know the condition of their vehicle BEFORE lease-end.1

I just returned my wife's C300 after 3 year lease they were very casual about it and didn't make me pay for anything even though windshield was cracked and wheels had all the scuffs in the world, But as someone suggested pre lease return inspection is the best idea so you would know what you need to do about it. If they don't point it out just ignore.

If you sold the stock rims then yeah I guess you need to turn it in with the 20s lol
but I turned in my 2013 with the emblems and other chrome parts still plasti dipped and they didn't say anything

Yes... a pre-inspection may be a good idea before returning it and instead of having the dealer throw all these surprises at you. I mean being lowered and having 20" rims is not what you call "stock" anymore.. Just my 2cents

Regarding the excess mileage with no charge, something else must be in play

I was paying 20$ per month for interior wear and tear that's it. Body , tires and paint was in clean condition. Only thing wrong was the windshield and the scuffed wheels.
