2014 350 F Sport vs. GS 350 base
Is there any difference in the engines between a 2014 350 F Sport vs. 2016/2017 GS 350 base model? Is the F Sport engine tuned differently?

The biggest difference would be the 6-speed automatic vs the 8-speed automatic. The 8-speed delivers more MPG but the 6-speed is more responsive (and faster 0-60). There's also a minor 5HP difference. This is entirely the difference between the 2014 and 2017 models.
F-sport adds Sport+ mode which adjusts the springs and tightens up the steering wheel versus regular Sport mode which just makes the throttle and shift-points more responsive.

There is a difference, but it has nothing to do with the F Sport versus base models.
All 2013 - 2015 GS350s used the 2GR-FSE engine, rated at 306 hp.
All 2016+ GS350s use the 2GR-FKS engine, rated at 311 hp. The main difference here is the FKS has the ability to run in the Atkinson cycle during low load conditions, which may yield a small benefit in fuel mileage.
I doubt you'd notice a difference.
