By default the standard audio system (Pioneer) has bass and treble boosted. That is why you guys like it, but if you are really into audio (audiophile), you will hear the better difference of the ML system.
First, you just need to adjust the 'Mid' down 2-notch, leave the leave bass and treble flat. Then listen to you music for a day or so before adjust (increase) the Treble/Bass to your liking.
Remember that too much Bass/Treble may seems like good sound but first, they mask out many other good nuances in the song and if you listen to your music for a long period of time, it may cause ear- fatigue.
Mark Levinson is one of the most respected high-end audio manufacturers in the world and Lexus designers are fairly respected. They know their customers are not stupid to pay extra $2000.00 for nothing.
I myself really love the ML sound in my 15' GS350. I have a McIntosh system at home and the sound of my GS350 ML sounds very close. Anyway, <<< This is just my humble opinion >>>

As this previous posters has found, the ML system, under default settings, has too much mid range. It actually becomes irritating after a few minutes. By midrange, I mean the range where the human voice is dominant (bass: "boom"; mid: "honk"; treble: "sissssss").
Cut the midrange by two notches. Bump the bass one notch if you prefer (I don't think it's necessary). Leave trebel at zero.
The ML premium system sound very, very good with this small adjustment.

I'll check it out and see if that makes it any better. I've already turned off surround and leveling. That helped some.

Very Very true; i work in professional sound, all the ML surround system does to stereo sources ( ipod, bluetooth, 3.5mm, a/v, etc) is attempt to steer sound based on the frequency. Vocals sound like the are moving from the door speakers to the center dash at the start of verses and such.
Now if you are playing a DVD, by all means turn on the surround, as the source has discrete channels for 5.1.
Great thing about the car is you can turn surround on or off PER the source, you can also adjust the 3 band "EQ" per the source
