The last time I went rafting, my car used a metal key and I kept it in my pocket. I don't want to bring the Lexus pod with me in the water. Can I safely leave the pod inside the car and take the emergency key with me, or will that allow anyone to take my car?

Hold the lock button down and press unlock twice on your key fob. You should see the light on the fob flash a couple times if you did it correctly. This disables the fob and allows you to hide it somewhere in the car without the car being able to be started/driven. You can lock the car with your phone or take the metal key out of the fob and use that to lock/unlock the car. To re-enable the key, press any button on it.

The pockets in my swim shorts have 2 holes with metal rims. I run a zip tie between the holes and connect it together.
Then I take the physical key with a key ring on it and loop that onto the zip tie in my pocket.
Then for the keyfob you open it up and remove the battery to disable it or do what signdetres said.. This way you can lock the car with the keyfob inside the car and the physical key secure in your pocket.

So the only way to loose your key is if you completely lost your shorts. Make sure to tie the string on the swim shorts around your waist.
