Put it wherever you want. Worse case scenario, it doesn't work, they snap a picture of your tags. Then they go into the system, see that you have an EZ Pass and bill your account thinking you have a faulty EZ Pass.
Mine is on the passenger side of the car up on the tint strip where it meets the headliner, where the mirror kinda blocks my view of it from the drivers seat. Had it there since Day 1 with no issues.

But he is correct, at least for down in California. If it's anything like we have here, the transponder uses RF and does not have to see the device. For years I had my transponder in the center arm rest of my Landcruiser and on one under the rear seat of my Suzuki GSX-R motorcycle. I've gone through tolls without anything and have never had an issue.
Note: once you register your vehicle, the toll station will take flash photo of your license plates and verify your registration.
Technically you don't need to ever keep it in your vehicle once registered. Legally, the law states (here in CA, that is) that the transponder must be visible in the windshield.
Important!!! Don't sell your vehicle without first removing registration from your toll service! Or who ever buys your vehicle will get free passes on toll roads and you'll be stuck paying.
