Default My Lexus got a torque degradation after an unrelated body repair

Kudos to all the RX owners!!
I have a 08 400H and it used to drive like a dream still at 170k miles.
However, I had body work done (minor dent/scrape on the rear door from the parking lot pillar). The read door was replaced though. The ship said the ding was too deep to be repaired.
The car was parked for about a week at the shop. When I picked up the vehicle, the hybrid battery was super low, the gas/fuel was super low (my fault), and there was a sign that the battery was disconnected or went out.
Now the car does not have that satisfying torque feeling at lower speed (0-40 miles) any more. It almost feel like engine is suffocating.
Could it be an engine issue? Could it be a hybrid system resetting or being faulty?
I mean what can go wrong for fixing a ding and replacing a rear door?
Not that I drive it around for about 100 miles and put new gas with techron, the car starts to drive a little better.
It's a shame if the car is ruined.
Anyone else had a similar experience? What was your solution? Did it fix the car?
