California to NYC?
Looks like its impossible to get IS350 navi,sport, + "ML" in northeast region w/o factory ordering and wait 3month+
Would it be stupid to order the car the way i want from California and ship it to NY?
would you recommend any Lexus dealership in westcoast that would help this kind of procedure?

Yes it would be stupid. Why would you ORDER from CA if you live in NY. Why not ORDER it locally?? I can see shipping it, if they have it in stock in CA and ship to NY.

I'm sure he meant try to find it in stock in Cali, and then have it shipped out, to avoid the 3+ month wait.
If you really don't want to wait, and can find the car you want, then go for it, but it will add another $1k+. You could try calling places closer than Cali. From what I remember, a lot of places in the Midwest got ML equipped cars. Getting it shipped from there would cut the deliver cost in half.

Consider the freight though. It will still take about 3-4 weeks to get from Cali for NY. I used to live in NYC and had my car shipped from Cali (as I did not have the time to drive it across country). It cost about $1k and it took a month (people will give you a quote of 2 weeks, but it'll take 3-4 weeks). If you can wait an extra month or two, just Special Order it. It'll save you the hassle, but you sacrifice a bit of time.
Good luck with your choice. I'd Special Order it, if I were you. You'll be able to get a good discount on it as well.

Phillip is right by the time you find a dealer that has the exact car you want and go through actually purchasing the car, then having it shipped out to NY. The whole process may take a month or two, so just save the hassle and order it now and wait. I would rather wait and get the exact car I want and I would feel a lot more comfortable buying a car from a dealer that I I can go visit in case I had issues.

Another reason to get it from a remote dealer and ship it is pricing. Here in Houston (and Texas) the dealers are standing firm around MSRP (maybe 500-1000 lower) on the 350 Sport/ML/Nav. Also, like simonsez, I was unable to get the car without a special order. So, I called around and found that a dealer in Colorado could get the car in 2 weeks and would give me a heck of a deal. So, even if it takes the same amount of time, I like the cost savings.

California definitely seems to have a lot of different package set ups. Glendale seemed to have different ones and stuff. However, I'm sure there's gotta be a dealership somewhere closer in the US that has what you want.
