I could use some helpful tips..I'm looking to buy a 2006 IS 250 or 350. I know I was getting quoted from a BMW dealership in Irvine, CA $300 above invoice. Then again I was getting quoted for a fully loaded Honda Accord $1000 below invoice. What should I be looking to pay for a IS series?

Welcome to the Club!
Check out this link:
Prices negotiated off MSRP
It will help you get an idea. Most people are getting around $1500 off, but it depends on your area as well as the car you're looking at.
Check out the SEARCH method as well for all your other questions. It'll help out a lot.

PM me your email address and I can send you a very helpful spreadsheet that I created that tells you your out the door price in $250 increments above invoice and below msrp. All you have to tweak on it is your local taxes and it was accurate on my deal within $10.

I bought my IS 350 sport package in Southern California (Longo Lexus) and got $2000.00 off MSRP. This was the lowest price I was offered out of all the S.Cali dealerships I dealt with (which was many).
