PADDING on the Dealer's Invoice?

PADDING on the Dealer's Invoice?
Quick question. KBB, Edmunds and Intellichoice all list the invoice on the IS250RWDAUTO with preferred pkg, 18" wheels and accessories as $29143 (plus dest $590= $29733) but every time I contact a dealer (via email) they are all stating that "their invoice price" is $30123. Can anyone tell me where that extra $390 is coming from on the 'dealer's invoice?'----- I am getting some pretty good quotes, $31123 from several dealers, but still trying to get price down to $30,700 (or lower, once I show up to buy). I am in CA . This is a pretty good deal but I want a GREAT deal
Anyone with the original paperwork who can shed some light on this? I want my car!!
Edit: The reason I am asking is because we all know they're extra and not part of the COST of the car,so I want to use these extra fees as negotiating tools to lower the price of my offer! Obviously if it's an advertising, or double destination charge, we consumers don't have to pay those. I want to show up fully armed but sweet as sugar hehe . So I guess the question is, has anyone been successful in their negotiations of getting RID of the extra fees? if so, HOW?

There are a few things that KBB doesn't list. On mine there was dealer holdback, that's the amount that Lexus gives the dealr when they sell the car. There was also an advertising fee and I think one other. They add up to almost $1000!

Same thing when I purchased, I said you guys are making this much and they pull out their invoice and it's higher than Edmunds lists. Again a few hundred bucks. I said, whatever and I still want this price which is good for both of us. ($2k off MSRP base 250 MT)
It didn't say anything specific, but I'm pretty sure it was "dealer Holdback". Which is extra profit for the dealer cause the car was ordered and didn't sit on the lot for one day as inventory.

The Invoice is not what they are really paying for that car. I think the real price is on something called a "MSO" or something like that. They will never show it due to the fact that it shows the real pricing of the car, and how much they must pay to have the car on the lot.
