Check out the two views of our IS. One has a larger pipe just in front of the mufflers and the other car does not. Why I wonder?

Those are the primary converters. You can see them on both pictures. The first one has a Tom's racing undercarrage brace that is obscuring the view but it has them. The exhaust systems are the same on both models. The first one also has a Tom's racing cat-back exhaust with blacked out mufflers.

I think I know what you are talking about. People don't be confused by the red circles, the thread opener was talking about the pipe right ahead of the mufflers, the second picture has thicker pipes, and the area where pipes from the two mufflers intersect are different as well.

The Top photo in post#1 has an aftermarket resonator back system.. (Toms Racing)
- You can clearly tell by the different Y-piping section there & the 2 flange connections just next to the spare tire compartment. Also the angled tips.
All screaming not OEM...
The second photo in post#2 is 100% OEM Lexus exhaust..

I don't know what the red circles are supposed to represent, they certainly are not mufflers. The mufflers are in red, here. In pic 1 the plastic shielding has been removed and aftermarket bracing added. The mufflers don't look stock, either. Pic 2 appears to be a bone stock IS. BTW, the the muffler and pipe assembly are exactly the same for both the 250 and 350.
