I've decided that I probably want the IS 250 with manual transmission. However, my reading tells me that there are some complaints about the quality of the transmission.

MY '08 6MT is notchy to 2nd gear. Cannot come close to Auto's smooth shifting. I use all 6 gears around town and keep my RPM below 3,000. Gets the poorest gas miliage of all the IS's. It is my one and only regret with my 250. I have owned it for 6 months but would not get the MT again. It does not equal the rest of the car because it is so tight and fairly quiet.

I got rid of mine because of the transmission. The rest of the car was awesome, and the 6MT, as executed, simply didn't fit in very well.
EDITED TO ADD:
I had the "jar of marbles" sound (even after warranty replacement of the entire clutch assembly), and didn't care for the abrupt and high clutch engagement. I also got 13-14 MPG in 100% city driving, and didn't drive it hard (I lived in San Francisco, and there's simply no room to do so).
And although the throws of the shifter are both long and vague, I can honestly say that mine were rarely notchy.

my awd 250 gets a paltry 22 in queens/longisland mix city and highway

despite the marbles. I love the car. Alot of members on the board have MT. Its fun to drive imo although its my first MT car. I've driven many other makes, I agree its not that smooth, but once u get use to it you will learn to live and enjoy it. only 1st to 2nd is notchy otherwise its good. i avg 24-27mpg. shift at 3k able to get 360min to 400 per tank city/highway prob 20/80

I agree with most of these guys. Once u get used to it it's not to bad. hopefully it doesn't get worst with the "jar of marble" sound. other than that i love driving manual tranny. It's just all preference. Even if the tranny was worst i'd still drive it either way. i'm just love driving MT!

Got my 6MT today...
First gear is tricky but the car shifts smooth for me... Still trying to find the sweet spot in the clutch. The F-sport shift kit is on the top of my list.
