Default warranty issue with alternator

i have a 2006 is350 with 98000 miles and i have the 100K warranty from lexus, recently my battery light came up, and i just put a new battery in it last week, took it to a private shop just to get some codes ran and they said that my alternator is bad and that i needed a new one, i know he wassnt just saying this to make money cause its my friend's shop, he advise me to take it to lexus so i did and they said that its not gonna be covered under my warranty since i have a aftermarket system, first question-does the system have anything to do with the alternator going bad and second question- is there any way to make the dealership to change their mind and cover this under warranty?

when i had purchase the extended warranty from the dealership, they inspected my whole car before i got it and saw that i have a system in it.

any advise would be very nice of you guys!!

i had thought about calling lexus's corporate office, what yall think

What kind of aftermarket system? Exhaust? Intake? Electrical? Did the warranty documentation note the "aftermarket system"? If the aftermarket system has nothing whatsoever to do with the alternator than maybe. If the aftermarket system is electrical in nature you probably aren't going to win. Making a dealership change their minds is a difficult thing and my experience with Lexus corporate is that they support the decisions of their dealers especially if the car is not stock.

U have an aftermarket sub system I'm guess... that would make ur alternator die premature bec it has to work more to replinish the juice ur amp is using... but if they inspected it while u had ur system in then I would try tellin them that it was there... but if there nothin on paper then u might be outta luck

If your aftermarket system is asking the alternator to do more work than it was realistically desinged to do, I don't think it should be covered under warranty.
