So I removed the IS 250 badge. Much to my
surprise the S had a pin on it. The pin matches a hole on the trunk lid. Now I am stuck with no IS 250 badge and a hole on my trunk? What to do?

Clean it, get some 3M tape and put it back on.
Or
Take it in to a body shop and have them bondo, sand and repaint
Or
Bumper Plug?
Or
cover with a small round piece of Vinyl that closely matches your car.

you should ask here or search before you do something like that. It's been discussed here plenty.

What he said as well. Holes are only noticeable up close.

Just go buy some bondo, a toothpick, and some touch up paint from your dealer and fill them in yourself. Should not cost more than $20

JB Stik is just like Bondo but doesn't require sanding and is for very small repairs...
u can smooth out the plug with a toothpick and carefully put touch up paint on it
