it would make sense to take it out and hook it to the rubber then pop it back in, but not sure if that's how it should be I don't wanna break it. So I guess whoever did a skirt mod or swap knows the answer to this...

There's a hole in the rubber molding that goes into one end of the plastic piece on the car and youre supposed to stretch it to the other side of the plastic piece on the car.

I had to pull that rubber piece off of the factory side skirts and afix them to the GFX kit I purchased. It helped GREATLY having the skirt off the car, so I could push from the other side. But your best bet here is to pull the plastic clip, pray it doesn't break, pop into the rubber piece, and press both together back into the skirt.

GL!

Sffd103 has the only real solution. The others make it complicated for same result. If we're talking breaking something, then I'd rather break a $3 clip than a $40 moulding.... GL haha

Ya but I can't even get it into the hole on the rubber, I can't seem to get the plastic piece to stay while I put it in the hole.

This is the correct way to remove the plastic clip from the skirt. Once it is out install it on the rubber strip the way Sffd103 described.
