Default Moonroof won't close.

It will go 90% then go back like it hits something. Any ideas?

This happens to mine too, what i do is when closing i push the lip on the inside of the cabin with it so when it gets to the point where its going to go backwards i just put a little more force so it closes. idk what it is but after a little while of doing this it closes by itself now.

I've tried to force it and hold the wind deflector down. Still no luck.

Got sunroof shut but now the only window that will work is the drivers side

this happened because you d/c the battery and didn't reset everything. There are clear instructions on how to reset everything in stickied FAQ.

But here is a quick answer: go to each window and hold down the button so that the window goes all the way down and all the way up. Afterwards you'll be able to control them by the driverside. Do the same thing for the moon-roof.

Forcing it any other way could damage the mechanism.

Moon roof has to be reset. edgeucated has the plans. Do it and you should be fine. Happens to me once every blue moon. You use it too much
