This happens to mine too, what i do is when closing i push the lip on the inside of the cabin with it so when it gets to the point where its going to go backwards i just put a little more force so it closes. idk what it is but after a little while of doing this it closes by itself now.

this happened because you d/c the battery and didn't reset everything. There are clear instructions on how to reset everything in stickied FAQ.
But here is a quick answer: go to each window and hold down the button so that the window goes all the way down and all the way up. Afterwards you'll be able to control them by the driverside. Do the same thing for the moon-roof.
Forcing it any other way could damage the mechanism.
