I did drive the IS350 in Lexus sponsored autocross event and it was a hoot.
IS250 6 speed manual with less HP
IS350 Auto with 100 more HP + speeding tickets + higher insurance+ higher purchase price
Both fun. One option is just bit more practical for me but can't argue choosing either one.

Standard is not as bad as you might think. I actually prefer a standard in traffic because it gives me something more to do.

My advice as a new owner. My wife and I were in the same boat. Nicer 250 or a 350. One two min test drive was all it took. We went 350 hands down. And then started the long process of looking. We just found one but did have to go up in price just a bit. $10 extra a month. It was well worth the extra time and money. Could not be happier with the 350. So I say keep looking and test driving and get what u want. It will be worth it every day for a long time.

I had a similar question when I bought my IS350 seven years ago. A no nav IS350 or a 250 with Nav as they were about the same price. We went with the 350 and have never looked back. So much more fun to drive. We got a rental 2014 IS250 when we had our last recall and I was so happy to get my 7 year old IS350 back.
