Its disappointing how much slower the 3IS 350 is compared to the 2IS 350. There are things I really like about the 3IS 350 but if there isn't some type of engine update/upgrade for the 2017 model year I'm checking out.

You're not off base. I believe this is why you can find tests showing the 3rd gen IS350 AWD models reaching 60mph quicker than the RWD models. The AWD models still retain the 6 speed, and reach 60 in second gear. The 8 speed models reach 60 in 3rd, meaning they have one more shift to get to 60.
As I recall, Motor Trend tested the IS350 AWD model at 5.3 seconds and the IS350 RWD model at 5.6. Note that Motor Trend believes this is a result of the better launch by AWD models, but I think the 2nd shift in the 8 speed has a bigger impact.

I'll add in my experience.
I've raced against my friend who has the the 3IS and the outcome is pretty much the same as the video posted below. There was no competition..it was like racing against an IS250 . I even gave him a head start and I reeled him in easily within seconds.
I'll try to set up another race with him and get it on video. Its too bad the last time we raced the batteries ran out on the go pro. I had no idea the go pro batteries drain so fast.
I'll be heading to the track in a few weeks and I"ll post my results.

That is right - I've tested can confirm this with my friend's 3IS . If it's left in auto mode it will shift at 6000 - 6200 rpm. In manual mode, you can control the shift point and shift at the redline. Of course, there is a risk of hitting the rev limiter if the timing is off . When we raced with my 2IS, I beat him all the time regardless if he used auto or manual...but auto mode seems like it's a bit slower, not much though.
In the 2IS auto mode, it will shift right at the redline 6500 rpm in auto mode.
I'm not sure why Lexus would do this for newer cars 3IS and up. Let's say that you're in auto mode and you need full throttle, the engine is held back by the early shift point. You'll need to shift into manual to do that and sometimes there just isn't time for that. I'm guessing it has to do with the weight gain and the gearing. It's the same story with the RCF vs the ISF. RCF gained weight and needed another 50 hp to make up for the difference and yet the ISF is still at least as fast or faster in the 1/4 mile.
We've tested the 0-60 and it's about 4.8 for my 2IS and it's 5.8 for his 3IS

I don't know if they tested optimally. If you manually shift at redline, don't you get better results as the full auto shifts way too early. Also if you leave trac on and put it in manual mode, I believe the tranny will shift at exactly redline and get better results. Can anyone confirm this?

If 3IS swap with 2IS's rear differential it will make 0-60 quicker. Several ISF owner did the swap and has confirmed to be quicker.

Yeah it's the RWD model. Test was done on a hot day at a higher elevation so that could explain the difference.

The effective gearing is pretty close between the 2 cars with the 3IS having more aggressive gearing when you multiply the final drive with the transmission ratio. In fact, my 2IS also requires a shift to 3rd before hitting 60...similar to this video... Maybe the 3IS is slower due weight gain?

I don't yet have a good feel for average RC350 times yet, but there is a lot of variability from what I am seeing. About the best I've found is 5.7 seconds in this C&D article:

In the Lexus Press Release Product Information sheets, they list the RC as being 155 lbs heavier than the IS350. Car and Driver stated 189 lbs. I could see that being enough to make the difference in .1 second.
However, Car and Driver also tested one at 6.0 seconds.
