The check engine light will not come on from removing the secondary cats. The rear o2 sensors are further upstream so they will not know the difference. All aftermarket catback exhausts and midpipes eliminate the secondary cats as well.
The only reason some people have had the check engine light come on when installing catbacks/midpipes is if there is an exhaust leak at the upstream flange, or the o2 sensor was damaged during installation.

Here's my take on it since it appears you still have a choice before it's too late:
Been there done that back in the day. Juvenile and unnecessary. More trouble than its worth. Then you have to find somewhere to store your factory crap, taking up space.
A factory exhaust, particularly when it comes time to sell/trade your car and/or when you get pulled over, is an underrated and glorious thing.
It's not a fun place to be posting on forums asking if anyone has a factory exhaust/parts for sale.
Then you have to monkey around under the car or pay someone lots of money to do it.
Factory exhaust=Stay classy, save money, and stay out of trouble... what's not to like?

I'd stop short of calling it "juvenlie", but here's my two cents, if, like E46CT, you are concerned about keeping it close to stock. Just get the F Sport Axle Back exhaust. It will have a decent amount more sound than stock, but still a quality part. Downside is that it's expensive.
