I can't speak specifically to the IS, but on my fathers S197 Mustang there is an issue that develops related to the cowl drain system, where if it's parked outside pine needles/tree debris get in and clog up the drains. You have to remove the cowl & wiper arms to gain access to clean them out.

Does your car live outside?

The drain hose from the evaporator box exits just behind the front passenger wheel.
The actual port on the evaporator box is pretty much dead center of the tranny tunnel under the box...which is behind your dash right about the middle.
Cleaning might be a little tricky...if you have an air compressor, you could try blowing up the hose to try and clear the blockage.
Hopefully some one has other suggestions.

If you already tried the air blower and no luck, then a flexible wire like mechanics wire could be pushed up the hose to try and clear the blockage also.
If there is water sitting in the box, once the blockage is cleared it should come rushing out.

I was told this was the sunroof drain. I thought the evaporator drain is directly above the transmission(making it very difficult to flush).

The drain port on the evaporator box is directly over the tranny, but without a hose to redirect the water, the water would constantly dip on the transmission (no bueno for the tranny).
There is a hose that connects to the box port and brings the discharge towards the passenger wheel.
The right front sunroof drain will also come out somewhere behind the passenger front wheel too. Without my car here I can't go confirm for sure where exactly.

I did have a look at some interior pics of the HVAC box for a 250...there is also a small hose the brings the water from the HVAC box to the blower box, before it's finally discharged.
You may want to check this hose first as it's closer to the actual HVAC box.
In the pic below imagine you are standing in front the passenger headlight looking towards the passenger seat, and you can see through the firewall...In know, that sounds stupid, but that's how they drew the diagram, from the perspective of the side you can't see from inside the car.
The hose is inside the car, the diagram is meant to give you a location relative to where it actually is.

The right side of the pic is closer to the center of the vehicle...the left side of the pic is close to the passenger front door.

If you can easily remove that hose the water might come rushing out there even.

I would suggest from the passenger footwell area.
I'm guessing some trim panels would need to come off under the glovebox and possibly on the passenger side of the center console.
You should be able to poke your head up and under the dash to see the hose.

A much better design than my other car, where the drain exits dead center over the tranny, rearward of the engine, up inside a small opening in the firewall, and the tube ends with a duckbill to keep bugs and debris out. The duckbill lips can stick together, resulting in a buildup of water in the system until it overflows in the passenger footwell, giving the passenger’s feet a shower (the passenger was my wife). Some owners with thin hands and long fingers can reach the duckbill with a finger while laying on top the engine and reaching down between the tranny bell housing and firewall, and tickle it into opening. My short fingers could reach the hole, but not up into it to the duckbill. I fashioned a short sharp blade onto a piece of bent metal as a handle, and sliced off the duckbill lips (not easy, it’s small hole in a confined space). Water poured out, and no more wet passenger feet. Others have paid big $$$ to either pull the dash or drop the tranny to get the duckbill removed or replaced with a newer design.
So count your lucky 3IS stars, that this drain is more accessible.
