You're describing an issue 350Z's had early on. The window pad thingies (official term) that apply pressure to the window would slip a bit and the rollers that move the window up/down would then be touching the glass leaving streaks. It was purely cosmetic but it sounds like you're experiencing the same kind of thing. Maybe they jossled the door a lot or somehow bumped the window mechanism enough to cause the pads to shift.

Sometimes the rubber weather lining which straddles the actual glass, inside the door pannel, gets bent, depending on how the install was done. If it's not adjusted to sit smooth against the glass, as it does from the factory, it can squeak as the glass rubs against the material.
This is the closest photo I could find, for where you'd want to look (again, the inner lining which presses against the actual glass).
