From everything I know about cars, I don't see why, unless there was some problem that came up and was directly related to the modification.

I believe the stereo falls under the bumper to bumper warranty, so if that expired, you won't have much issues but I could be mistaken.
Ask them and see what they say.

No. As mentioned it'll only cause a claim to get denied if something you changed causes the issue. Ie. You install this stereo and start blowing fuses or have some power draw issues directly related to the stereo install, etc they're not going to fix that under warranty. Your window stops working, or something power train related, etc you're fine.

No, unless you make a warranty claim on a stereo part. Be careful though if you decide to add something like an ML+ unit or something that alters the NAV screen or output. The nav unit is an expensive fix if something goes wrong. You or your installer can get a signal for your amp(s) without touching the nav unit, and I'd recommend you do that.
