HI Im using a stock deck setup along with my HIFONICS brutus 1500xd amp and 1 kicker S15L7 sub.

This problem never happened before until recently when i changed my subwoofer enclosure to a more compact size.

I notice that when playing a song with the volume at more than 1/4 but less than half for maybe 20 minutes.. the BASS cuts out from the song.. and what i need to do to reactivate it is shut off my deck and turn it back on.

What could be the problem does anyone know? could it be the connections from the sub to the Box's terminals?

sounds like the AMP is clipping.

Sugest a search on the forums or on Google to determine possible solutions to AMP Clipping.

First turn down the gain on the AMP all the way down.

Turn up your stereo volume to a usual normal listening level.

Now slowly start adjusting the gain on the amp until it is loud yet clear.

If you start hearig distortion start turning it down.

You need to check the wiring to the sub, it depends on what sub you have. Is it a DVC 4 ohm or a DVC 2 ohm? Your amp might not be able to handle a 1 ohm load if you have it wired that way and will shut down if it's not capable.
