Stereo upgrade on 2000 GS400 with navi?

Stereo upgrade on 2000 GS400 with navi?
I've got a 2000 GS400 with the pioneer stereo integrated with the navigation system (older hard drive kind). I love music and good sound quality and I've considered upgrading my stereo on a couple of occasions. But since the stock head unit can't really be replaced I don't think because of integration with the nav system, I'm wondering what I can expect in terms of sound quality improvement.
For example, without a new head unit, I guess I'd be using line level converters to get to a new amp. Not sure how much that might distort the sound.
So I know I can get better speakers and sub and a better amp I guess (although can the stock amp really be bypassed?), but I'm concerned about whether after all that work I'll really end up with a system that sounds better overall than stock.
Comments especially from those that have done such an upgrade would be much appreciated.
