Amp harness?

what is this harness for? :

Is it to connect an after market HU to the amp?

I think it's to gain RCA inputs for an aftermarket amp.

This is correct. On this topic, is there a converter to put an aftermarket headunit in and retain the factory amp, door speakers, and the subwoofer?
